Why does Japan have highest number of youth who haven't had sex out of all countries even though they are atheist? I read an article few years ago stating the youth are just not interested in that.

There is no religion restraining them so why?

Well, you already answered your own question. 1) They are not interested 2) They don’t have time because of work.

(i) Over 60% of the Japanese population is non-religious, however their culture is heavily influenced by Confucianism and Buddhism, both of which teach self-restraint. So there is still some social stigma/disincentive around premarital sex.

(ii) Japan has a high percentage of old people and it is aging fast, so combine an aging workforce with capitalism's boot on your neck and you don't have time for relationships or family planning anymore. Check the schedules and overtimes Japanese people work.

(iii) Prostitution is readily available. Sex is a commodity. So whoever finds some time off, they can just hire a prostitute for the night and be over with it.

There's a lot of dysfunctionality in Japan, and the reasons are likely numerous. One factor, in my opinion, is the massive social and cultural impact of postwar colonisation by the Americans.

Quote

Despite the frantic attempt by the censors to conceal its presence from film and print, the army of occupation was itself very much a part of the mass-cultural scenery of postwar Japan. When one considers this other unconscious level, ‘America’ appears not so much as a ‘prohibiting’ presence, but as a ‘seducing’ presence in the everyday consciousness of the times.

The very intense work culture in Japan (and other east Asian countries like Korea) leaves them with not a lot of time for much else besides work. The population in these countries is actually declining due to nobody having children. They simply don't have time to.

Also, I wouldn't call Japan atheistic per se. It still follows a lot of its traditional folk beliefs with also a bunch of Buddhism thrown in.
