5:38. Cut off the hands of thieves, whether male or female, as an exemplary lesson from Allah for what they have done! Allah is the Aziz, the Hakim.

What actually means by cut the hands ?

Rasool (صلى الله عليه وآله وسلم) or Hazrat Ali ever ordered to cut hands of the thief ? 

Is it one hand or both the hands ?

I won’t comment on the literal meaning.  
 

But the root (hands) of all vices (theft) stems from ignorance of the Self.  If there is just even a glimpse of the Self (the hands are cut) the process of liberation begins.

Next Ayah says...

5:39. But whoever repents after his wrongdoing and corrects (his conduct) Allah will surely accept his repentance... Indeed Allah is the Ghafur, the Rahim.

Salam when Abbasid caliph Mutasim son of Mamun asked about this issue from Imam Jawad in presesnce of his grand judge & rest of great Sunni scholars that all Sunni scholars suggested different parts of hand like wrist & forearm based on 5:6 but based on Qur'an 72:18 Imam Jawad (عليه السلام) replied that only cutting fingers allowed because based on Qur'an rest of hand parts are required for prostration on Earth that nobody from Sunni scholars couldn't  refute his word & all of Sunni scholars became ashamed & frustrated because of their lack of knowledge  against Imam Jawad (عليه السلام) so after defeating they secretly pushed  Mutasem for  martyring Imam Jawad (عليه السلام) because they were unable to stand in knowledge in public in front of Imam Jawad (عليه السلام)

So It means some one should steal the items from a Muslim and just make a repent and it will be accepted?. But the law for respect of honour and property of Muslim comes in force for its application to mark the punishment on stealing.

After the crime is proved the judge cuts off the four fingers of the right hand. He leaves the thumb and the palm untouched. The penalty is the same if the thief is convicted of multiple thefts and has not been punished before. If a thief has already had his four fingers cut and he steals again and the theft is proved, his left foot is cut from the front. The heel is left so that he can walk. If he steals for a third time and again the theft is proved the robber is imprisoned for life. If he steals in the prison too, he is put to death.

A brother mentioned this to me once and said what if they were orphans or poor with say no choice of feeding themselves unless they stole. Would the same punishment be allowed? Then again it also depends on who they stole off and wether the victim forgave.

Eatables stolen during the times of famine do not make the thief liable for having his hands cut. It is narrated from Imam Ja’far as-Sadiq ((عليه السلام).) that he said:

“In the time of famine and draught the hands of a thief are not cut off for stealing edible items like bread and meat etc.”

Salam there is story that someone from Shias expressed that he did theft so Imam Ali (عليه السلام) cut his hand that after that one of enemies of Imam Ali (عليه السلام) tried to turn that man against Imam Ali(عليه السلام) but that man defended from Imam Ali (عليه السلام) actioned & said that he deserved this punishment that when Imam Ali (عليه السلام) informed about their struggle summoned thief and put detached hand of thief in it's position & prayed for him so that detached hand again attached to body of that man without anu scar & his reattached hand worked fully functional without any problem .

Warning: Don't interpret the Qur'an from single verses.

The above warning has been given to us by several scholars.

And this is a first class example of a verse that should NOT be taken literally.

After some research, Shia scholars have concluded that a number of conditions need to be satisfied before the hand can actually be cut.

The story brother Ashvazdanghe has related is indeed true.

But it is important to understand that before Imam Ali cut off the man's hand, he tried to find excuses to exonerate the man.

To this end, he asked him many questions.

After the last question, Imam Ali reluctantly took the action of cutting off the man's hand.

The man went about praising the Imam.

The Imam then sent for the man and performed the miracle of re-joining the man's hand and set it back to normal

That was the reward for remorse and sincerity.
