What are the 100% legitimate charities that donate most if not all of the money they gain to their cause that are run by our Shia brothers and sisters, or others for matters such as the Yemen Crisis, Iran, Syria, Lebanon, Kashmir, Palestine, and any other matter.

I am not really sure about "Shia" charities. But Helping Hand for Relief and Development is actually a pretty good one. It operates in most of the mentioned regions.

Salam. Humanitarian Aid Services by I.M.A.M. (which is the official liaison office of the grand authority in the holy city of Najaf) has helped people in Iraq, Pakistan, Haiti or the US in the past. It might be that they also help those in other countries who are suffering, but they have not updated their website. They accept General Donations, Khums (including allocations to authorized organizations and causes), Feeding the Fasting, Fidyah, Kaffarah (for oath and fasting), Nather (nazr), Sadaqah, and Zakat al-Fitrah.

If you go to the I.M.A.M. website and contact them (Contact Us is at the top of their homepage), you can ask how you can donate to help a certain country. They might be happy to help you. InShaAllah.
