1. I have prayed with Imams maghrib and isha and know that in these prayers in congregation in every rakah the surahs are recited aloud. My question is in fajr, zuhr, and asr do the Imams recite the surah out loud as well or do they recite those silently?

2. Also for the the 5 daily prayers in the madhab of Jafar AL-Sadiq is there any regular sunnah prayers that are recommend or only the obligatory ones?

Salam we have other non obligatory prayers that taught to us from Prophet (pbu) & lady Fatima (sa) Imam Ali(عليه السلام) & rest of Imams even Imam Mahdi (aj) but all of them must done just by yourself not in congregation also we have special prayers for specified locations  & occasions & times but all of them must be prayed as a single person that longest of them is a gift from Prophet (pbu) to Jafar ibn Abu talib that he taught it to Jafar (رضي الله عنه) as "Namaz Jafar  E Tayyar" (prayer of Jafar the Flyer) that all of them that you can see the procedure of all of them in Mafatih al jinan book

2 rakat before fajr

8 before duhr (4 x 2 rakats)

8 before asr (as above)

4 after maghrib (2 x 2 rakats)

1 after isha (2 rakats but sitting down so it counts as 1)

Also salat-e-layl

There is a hadith (Imam Jafar Al-Sadiq (عليه السلام) I think) that one of the signs of a momin is 51 rakat daily including the obligatory ones.

are you sure about that because that is very difficult and do you have any specific daleel on this issue? Or have you seen somebody credible saying this?
